The resulting html files end up at $boost/libs/bin.v2/libs/scratch/doc. They should probably be someplace like $boost/bin.v2/libs/scratch/doc/<toolset>/<variant>, and possibly under an html/ subdirectory.

The problem is in the output dir calculation in the doxygen rule in doxygen.jam.
