Boost is not able to read this file and is writing:
project-config.jam:1: syntax error at EOF

Solution is to modify bootstrap.bat to force the generation of ASCII file instead of Unicode:

Old line:
ECHO using %toolset% ; > project-config.jam

New line:
cmd /a /c ECHO using %toolset% ; > project-config.jam

This small change will force the usage of ANSI output.
